Dentro del sistema informático ENCOM, un programa llamado CLU, creado por Kevin Flynn en la lucha inicial contra el Programa de Control Maestro, ha estado causando caos y destrucción a través de la red. Sean Flynn, hijo del ex ENCOM CEO Kevin Flynn, está en busca de su padre desaparecido, pero Sean descubre que el paradero de su padre son de alguna manera relacionada con el programa haciendo un lío del sistema ENCOM. Con el fin de encontrar a su padre, Sean tiene que ir en el sistema ENCOM, y luchar contra su manera de CLU, pero en el mundo de neón de TRON, mucho ha cambiado y nuevos peligros le esperan a cada paso.
